I can see it not being included for somthing like radial deflection or shell rotation, since the repad is only a small part of the tank shell. But if it isn't included at all, I dont see where having a repad or not benefits the calculation, ie. shouldn't the calculation with a repad produce higher allowable loads?

no, not include.
you can see in example problem in that annex

the benefit of repad is you can use that annex p calculation.
if you're not using repad for your nozzle, you can't use that calculation because the chart for determine stiffness coefficient is only for nozzle with reinforcement on shell and nozzle with reinforcement on neck only.
hence, if you are not using repad, you haven't any reference to determine the stiffness coefficient, then you can't use that calculation.
